The typical way to troubleshoot performance is to work top-down. You're probably observing poor response times, so look at the process table and see if anything seems to be hogging the system. Check memory usage. That may give some clues. Try and narrow down the problem to a subsystem that you can look at more closely. There is a new product available called Splunk which searches through various log files to try and correlate performance problems. There is a free version (not open source, however) available for download that you could take a look at.
