Where should output file reside?
If the input is flat file, which should the output file be written? Should I write it to TDQ or TSQ? When do I use TDQ and TSQ?

I could not say -- it depends on what your application goals are. However, if you are reading a flat file via a TDQ and processing it via a background CICS transaction, I suppose another TDQ would be the best place for which the converted/processed output information would reside.
